Not all airlines participate in pre-check, which is why they don't accept a known traveler number. It is fairly annoying, as I discovered flying Norwegian out of BWI back in November, when I had to suffer with the peasantry through security. But the Global Entry kiosks are unaffected by which airline you are on.
