Many "bad guys" have beards or mustaches, although the Dark Knight Commissioner Gordon has a mustache. X-Men's Wolverine has some sort of facial hair.

On the Marvel end of it, some of the ones who are also card-carrying gods and/or their cronies do -- Thor sometimes sports a beard as do some of the others of his pantheon, and Hercules has one.
